We have built and run checkouts with Stripe and iyzico. Mollie, Adyen and others work the same way underneath. With any provider, we first check how it sends its payment messages and how your store receives them, before we change anything.
A daily check compares what the payment provider says was paid with what the store recorded, and flags every difference for a person to follow up.
